In extension's UI there is a Transitions options. There you can set the timing of the effect - in your case set it to 0.5 .

I have adjusted this option and it makes no difference. the slowest i can get it is about a second. Im using php.

Also. How do you add a close window button as the top right X is a bit obscure.

Which skin do you use?

The timing also depends on the bandwidth and the elements on the page. Because it is not a process with greater priority it may be slower, than what you have assigned.
Try creating asimple html page with only one text link in it with assigned to the link Layer Pop-up behavior with same settings as on your original page and compare performance of both.
