Not sure if this is what you mean, but you might want to browse through the DMXzone extensions, especially the CSS Image Gallery and or Sliding Billboard.

Here are is what I am trying to achieve for a web site we are developing.
When the thumb is clicked on a directory page it will go through to a 2nd page which will have javascript thumbs, scrolling with stop play slider functions ,above these thumbs will be a flash gallery.
we want to improve the existing presentation that we have

Hi Michael,

As far as I see it these are 2 seperate things. One page with a Thumbnail Gallery (New extension Animated Thumbnail Gallery being released today) and a second page with more features. For that second page I think the CSS Image Gallery would be suitable. Check out the demos!

We want the JS scrolling thumbs and slide bar on the same page as the slideshow with the thumbs linked to a flash slide show above it.

Hi Michael,

There is no DMXzone extension that completely does what you want to achieve. You'll have to combine existing extensions with custom code or create something completely from scratch.
