I'm answering my own problem as I seem to have solved it.
I did not have a DOCTYPE at the top of the page (not sure how it got left out) and this seems to have stopped Supersized from working properly in IE (although it worked OK in all other browsers). Once I'd introduced the DOCTYPE it started working correctly.
Hopefully this will help anyone else who gets the same problem.

Without a doctype your page renders good in all of the browsers except our "favaourite" IE - it starts in quirks mode which causes the scripts not to work properly.
