I'm not sure, but I had this problem too, as soon as I upgraded IE. So I think it has something to do with the update in the latest IE. It has happened with other people I know that also updated their IE.

1.open IE set the size that you want explore to open to.
2. Then minimize explore.
3. Re-open eplorer
4. And then close.
IE should now open to your disered size

IE 6 has a problem with chromeless, it opens it in fullscreen.
You can get a modified version of chromeless windows that would work on all versions of IE at this address
