I am also having an "Access Denied to" to a second level directory in my file tree.

EDIT

I found what might be a solution, though it is a little work:

Whatever directory the extension cannot access has a "corrupt" file in it. One-by-one, move a file in the denied directory into another folder and rerun the generator, when the generator cannot access the folder that you just moved the bad file into, you'll know because it'll start saying that directory's name. This is hard for me to explain but just use process of elimination to find the file(s) that are breaking thie process and then just copy/paste the code from the files into new documents, delete the old ones, and it should work.

What you said looks to solve my problems as I tried for one directory and worked for it. However, it seems impossible for me to remove all files in another directory as my site includes lots of database and CGI in complicated way. Can you please advise me another way to solve this problem?

The "Access Denied" problem was a broken link, that linked in that special directory, which is named in the error message. Renaming that directory (in sth. like "test" solves the problem. So, the only thing to do, is to have a closer look at the index.html and repair the broken links.
That worked for me <img src=../images/dmxzone/forum/icon_smile.gif border=0 align=middle>.

Thanks for the info. Worked for me. Specifically my problem was with my link "/services/index.php" I had it linked "services/" and once I changed it to "services/index.php" problem was fixed.
