Pure ASP and PHP Upload 3 work with standard Dreamweaver Server Behaviors only. Our developers are currently working on AJAX Upload Tool for the Data Bindings extensions.
Pure PHP Upload 3 is compatible with the multi uploader.

No, but there are some older files (version 2) in the ScriptLibrary folder

I reinsatalled the extension and deleted the files in the ScriptLibrary folder. When I insert multiupload, PU version 2 files are being written to the ScriptLibrary folder, not version 3 files

please be a little more detailed which files are you referring to? Check the source code of your page also - the code should be saying ppu3.

In the source code // Pure PHP Upload 2.1.12 is being inserted. In the ScriptLibrary folder incPureUpload.js (Version: 2.1.12) and incPureUpload.php (Version: 2.1.12)

You either did not uninstall ppu2 or/and you do not have the latest multi uploader installed
