js moves by itself to head tag?

When I setup BS3 extension to work on a page, the links to js are placed in the head tag.I cut and copy them below to just before the close body tag and when I save, the lines are rewritten back to the head.
Is there a way to change this behavior? I'd rather have DWCC save code the way I have it.

Please open Coomands > DMXzone Bootstrap 3 Options and disable "auto file update" option.
